To increase the quota for the maximum number of EC2 Instance Connect Endpoints per AWS account per region, you need to contact AWS Support. This quota cannot be increased from the user side through the service quota screen.
Follow these steps:

Open a case with AWS Support under the "Service Limit Increase" category.

Provide the necessary details, including the current quota and the desired increase.

I searched for EC2 Instance Connect Endpoint quota from the service quota screen, but could not find it.
Probably, but as of June 2024, EC2 Instance Connect Endpoint quotas may not be able to be increased from the user side.
Since this issue cannot be resolved by the user, I recommend that you open a case with AWS Support under "Account and billing".

To increase the Service quota for EC2 service then go to the console and select the desired issue and submit a requesting for increase service quota form for AWS.

I contacted the support as you mentioned in your answer and he found out that EC2 Instance Connect Endpoints have hard limits which cannot be further increased currently. There is an open feature request to enable customisation of these limits but without ETAs. We can check these pages when the feature will be published:
