Since this issue concerns specific resources I would highly recommend to AWS Support directly via the case console so that we are able to investigate the issue with your CloudWatch agent further. However, from a more general perspective, high CPU is generally seen when the agent is pushing/ processing logs and sending them to CloudWatch logs.
If you do open a case on the support console please do upload the CloudWatch Agent configuration which you are using so that we can take a look at it for you and assist further.
