I have solved my issue.
It doesn't appear that you can set the start of the project folders on Lightsail unlike the EC2 instance where it is set to HTDOCS.
However, a workaround is, instead of selecting "download" project. right click on the HTDOC folder and select download. Instead of dumping the entire Lightsail instance it will just download from HTDOCS. You can do this from any folder if you simply want to download a subset of your work.

From Cloud9 point of view - When we create a AWS Cloud9 IDE to work with code on Amazon Lightsail instances, please note that Cloud9 doesn’t create new EC2 instance but connects to the existing Lightsail instance. Which gives rich code editing experience with support for several programming languages and runtime debuggers in place of Lightsail terminal. The work around you shared is a good approach to download specific folder such as HTDOCS instead entire Lightsail instance. I am glad that you were able find the solution.
